A new update is now available for the PC version of Batman: Arkham Origins, which will fix some of the gamebreaking bugs such as the stuck raft in the Mad Hatter level, or the drug canister bug that would make some of the canisters inaccessible.
The full change log for Patch 2 of the PC version of Origins includes:
* Disabled invalid collision object in Mad Hatter level, which was preventing some people from crossing the river

Fixed ‘secure area’ bug with Gotham Bridge.

Fix for Deadshot quest not completing properly.

Fixed Black Mask drug stash/chapter mixup that would lock away some drug canisters.

Added the ability to run NVidia Benchmark feature from Options Menu.

The previous patch fixed other game killing bugs such as the infamous Burnley Tower Riddler mission bug.
